In a recent study, a specific molecule produced by gut bacteria—deoxycholic acid-3-sulfate—was shown to fix leaky gut and even alleviate sepsis in mice. Last week we debated the unseen universe of dark matter; today, we're looking at the unseen universe inside us. And just like with dark matter, we're arguing over whether we've found a powerful new force, or if we're just misinterpreting the signals. Exactly. The dominant story is that our microbiome, the trillions of bacteria in our gut, is a primary driver of health. That it's a vital organ we've ignored. You're saying… that story might be wrong. I'm saying the hype has gotten way ahead of the science. We're seeing powerful correlations, absolutely.

But as Professor Daniel Davis says, just because a diverse microbiome is associated with health, doesn't mean it causes it. Okay, but consider the animal models. A 2020 study in Cell showed that in ninety-five percent of experiments, you could transfer a disease from one mouse to another just by transferring its gut microbes. That's not correlation, that's causation. In mice. That's the critical distinction. Those same authors admit that for humans, whether these changes are causal or just a consequence of disease is, quote, "for the most part, unresolved." We're making a huge leap of faith from rodent to human. But it’s a leap supported by evidence. Look at Inflammatory Bowel Disease.

We see a clear pattern in IBD patients: a drop in microbial diversity, a depletion of Firmicutes bacteria, and a boom in Proteobacteria. These changes directly affect how patients respond to therapy. I hear you, but that’s still an association. What if the underlying immune dysfunction of IBD is what’s causing the microbiome to change, and not the other way around? A 2026 study in PLOS Biology suggests that as our immune system ages and declines, it disrupts the microbiome's balance. The host might be the one in the driver's seat. So you're saying the microbiome is just a passenger? A reflection of our health rather than its engine? More like a sensitive barometer.

It tells you about the weather, but it doesn't make the weather. And the companies selling microbiome "forecasts" are a perfect example of the problem. You mean the direct-to-consumer testing kits. Exactly. A study just this year by William DePaolo took seven of these popular tests and sent them all the same sample. The results were all over the map. His conclusion was brutal: the variation between providers was as big as the biological variation between different people. Alright, I’ll give you that one. The diagnostic side is a mess. There are no FDA-approved microbiome tests for a reason. It's more than a mess—it’s an industry, as DePaolo puts it, "selling certainty it hasn't earned." People are changing their diets and taking expensive supplements based on data that might be meaningless.

Okay, but let’s separate the shoddy commercial end from the actual science. We have clear, mechanistic examples, like that bile acid study. We see microbes performing functions we used to think only our own organs could. That feels like more than a barometer. That feels like a partner. A partner, yes. But a junior partner. We can't ignore the host's genetics, diet, and especially the immune system. To treat the microbiome as the master control knob is a dangerous oversimplification. We risk intervening in a system we barely understand. So we do nothing? We see the connections to depression, to diabetes, to heart disease, and we just wait for perfect certainty? At some point, the evidence is strong enough to act.

I'm not saying do nothing. I'm saying do the right science first. The potential is immense, I completely agree. But confusing potential with proof is how you get bad medicine. The real work isn't just mapping the microbiome; it's understanding its place in the whole system. And that leaves us with the real tension, doesn't it? It's the conflict between the urgent need to address chronic disease now, and the scientific responsibility to not act until we're sure we're helping, not just meddling.
